I had the EXACT same issue, yanked the ECU and threw in a buddies, no change, not ECU! Tried a balance test over each cyl, #4 & #6 coils were bad, changed out things kind of worked more efficiently; tracked down a bad injector on #6, replaced, even better still but way too much hesitation. Replaced spark plugs with OEM, again OEM spark plugs, WAY better, but still would kind of stumble. The bitch of it was that the #4 injector connector and ALL of the coil pack wires / connectors were terrible. I replaced them ALL along with PCVs, deletes, and the beast runs amazing. I have a '90 TT as well, and trust me when I say I feel your pain, it's no fun when your chasing a problem on this car.
